I read the manual regarding uninstalling a package, and the installer does indeed remove the selected package, however it does not modify the scenery.cfg file.
This is a problem for p3d v4.5 - explained as follow:
1. When p3d starts, it can't find the scenery that you uninstalled and ask if you want to unload the scenery, select yes, but p3d will never start because the scenery you uninstalled is still marked active in the scenery.cfg file.
2. At this point, the only way to get p3d to start is by opening notepad or any text editor as administrator and edit the scenery.cfg file and change the uninstalled area Actve=True to Active=False.
3. Start p3d, use the scenery manager and delete the area from the secenery.cfg file.
4. Perhaps you need to update your installer to remove the uninstalled package from the scenery.cfg file or just change it to Active=false
5. Or use add-on.xml files which does not modify the scenery.cfg file, just a suggestion.

We don't have that issue . Did you started the installer with the right mouse click as administrator ? ( that also must be done for uninstalling) This must be done because the scenery.cfg is in the protected Windows zone in ProgramData. If you don't start the installer this way, Windows will not allow the change in the scenery.cfg
